Sligo were seven points up when Gavin Connolly was sent off, and Mayo responded with five unanswered points.
Joseph Burke goaled just after the hour to put Mayo ahead, with Eoin Delaney getting the winning goal on 77 minutes in Ballydoogan.
Sligo now take on Cavan in the league semi final.
