The first loss for Mayo under Kevin McStay, but a place in the division one final has already been sealed.
Mayo made wholesale changes to the lineup with Rob Hennelly returning, as Paul Towey kicked 0-6 from corner forward.
Kevin McLoughlin and Jason Doherty also returned to the lineup, as did Padraic O'Hora in the full back line.
Monaghan were aided by Conor McManus's 1-7 from the corner, with the goal coming from the penalty spot to seal victory in the dying embers.
Armagh are now relegated following Monaghan's win and a defeat to Tyrone today.
Next weekend sees a Mayo Galway league final.
